I actually mentioned these in another thread but didn't see the suggestions area:
1) Longer Story Arc - At the moment each battle seems isolated. You go on patrol and any scheme is resolved within that turn. The henchmen defeat, the unmasking, the final battle with the big bad. One off fights.
I think it would add to the immersion if a new mode was added. 'Continue Story'. Whilst 'Go on Patrol' would still be there for those random, one-off, encounters the continue story would would be larger and cover several 'issues'. You would be locked in a long battle with one or more villains and throughout the issues you would battle with their henchmen, solve their puzzles, foil their plans, deal with ambushes until the final issue of that arc where you would resolve the story, one way or another, and move onto the next one (or not!).
Think of the TEW's feud system whereby each show contains either a match, angle or neither as the feud progresses until it's final conclusion.
2) Better Nemesis Interaction - At the moment it seems that the purpose of your enemies or Nemeses is controlling how often they come up as a rival in patrol mode.
It would be cool if the Nemesis combined with the aforementioned story arcs to interact with your hero in a more meaningful way. There would be arcs in which you set out to foil your Nemesis (as you would with any other villain, but perhaps the nemesis is harder and more personal) and others where your Nemesis is directly targeting you. Ambushes, targeting your family and allys (especially if he/she knows of your secret identity), sending you messages and threats, setting traps and using those relationships to set baits, and so on. They, along with other villains and you to them, could inflict permanent damage (via attributes) to your character or allys if you or they lose a battle. (Joker shooting Batgril)
Finally some of these stories can be default templates, but have an editor to set up your own.
